The player assumes the identity of Scar, a mercenary tasked with stopping a group of Stalkers from reaching the center of the Zone, a forbidden territory surrounding the Chernobyl Nuclear Power Plant. The game uses much of the same regions as Shadow of Chernobyl, while introducing several new areas such as the abandoned town of Limansk. S.T.A.L.K.E.R.: Clear Sky introduces features to the series, including the ability to customize weapon and armor, as well as participate in faction wars.
Other gameplay advancements since the first game include a deepened weapon customization system with the ability to repair damaged gear and add modifications that improve weapons and suits. Anomalies are harder to notice and now contain the artifacts in the game, which require a detector to locate. Non-player characters are given the ability to use hand grenades, take cover dynamically, and use "blind-fire" techniques. Light machine guns have been introduced. There are guides in the zone who will provide fast-travel for a fee. Emissions, powerful waves that are sometimes visible or invisible (determinant by intensity), unleash lethal radiation, psi-emissions, and other unknown particles and energy directly from the Chernobyl Nuclear Power Plant, directly affecting the Noosphere in The Exclusion Zone, making it deadly to all lifeforms except specific mutants. Emissions also occur on an infrequent basis, requiring the player to take cover in a building or underground area pointed out by the PDA. If not adequately concealed, the player's nervous system shuts down, resulting in the player's death.

A group of stalkers, for the first time, reaches the very heart of the Zone-the Chernobyl Nuclear Power Plant-and triggers a cataclysm on the brink of a catastrophe. An immense blast of anomalous energy transforms the Zone: the once reliable and relatively safe roads are no longer so, the landscape is wiped clean by outbursts of anomalies, and previously unknown areas appear on the Zone map. Stalkers and expeditions perish or end up isolated within the lost territories.
The Walther P99 appears in-game as the "Walker P9m". It is much rarer than in SoC, as most stalkers now seem to use the Beretta 92FS or the Hi-Power as their 9x19 pistol of choice, only becoming readily available in Limansk from dead Monolith troops.
The Enfield L85A1 appears in-game as the "IL 86". It appears as a common weapon amongst Freedomers and veteran stalkers. It can rather oddly mount the SIG GL 5040 after an upgrade. A version with more muzzle velocity called the "IL86s" was cut from the game.
The OTs-14-4A Groza appears in-game as the "Tunder S14". It is rarer than in Shadow of Chernobyl, with Duty being the only user of the weapon for most of the early game; appropriately, one will be given for free if the player decides to join Duty. A version known as the "Tunder S14sn" was cut from the game; it is vaguely described as a "sniper prototype" of the regular weapon.
The SIG SG 550 appears in-game as the "SGI 5k". It is essentially Freedom's equivalent to the OTs-14 Groza, being used almost exclusively by them and will be given for free to the player if one decides to join Freedom. It can mount the SIG GL 5040, but only after an upgrade; it is rather strange that it needs an upgrade in order to mount one, as the GL 5040 was designed specifically for this rifle. A version firing 5.45x39mm ammunition called the "SGI 5.45" was cut from the game.
The VSS Vintorez appears in-game as the "Vintar BC". It is prominently featured in the game's opening, and that same VSS can be found in the swamps near the entrance to Agroprom. The VSS is also used by a few stalkers in Agroprom. A variant cut from the game known as the "'Avalanche' Vintar" was to feature a doubled magazine capacity in exchange for a lower magnification scope.

The ancient doom prophecies become true, but not in the way that many have imagined. A bright spot among the seas of stars attracted astronomers' attention. The studies and observations of the object allowed to determine its nature as a class C comet. The first wave of exultation was followed by a surge of panic as the trajectory calculations revealed a high probability of colliding with the Earth. The comet has passed in close vicinity from our planet and singed the atmosphere by its tail, raining a meteorite shower upon the surface, bringing death and devastation. As smoke and cinder eventually cleared away revealing cities in ruins and a scorched planet Earth, people witnessed a Catastrophe...Hundreds of meteorites poured their fiery rain down delivering alien life spores which started quickly developing under the planet's conditions. Within several days after the catastrophe aliens spread across vast territories and captured many objectives. The game plot describes a military campaign to resist the invasion and the main characters participation in the campaign.
